With my Garmin's I have to set the Baro each flight, so the Avidyne traffic displayed will show the correct altitude.  Would I need to do this with IFD540's as well and if so, how do I reset the Baro?

No need to set Baro on the Avidyne boxes. Traffic always displays at the proper altitude.

Related query:  On my AXP340 the pressure altitude readout never matches my altimeter.  Do I need to input baro to correct this?  ... or am I missing something here (or am I making Forest Gump look like a genius)?

Are you setting the altimeter to 29.92 when comparing?  My altimeter and AXP340 do agree, which really means my Sandia SAE5-35 encoder and altimeter agree :)
