I think you have to delete each checklist individually:

I just did this so if my recollection is correct; once you are looking at the checklist titles (AUX - UTIL - Checklists LSK), tap or select Edit at the top then tap or select the checklist you would like to delete and press the CLR button. Then confirm the delete by tapping the resulting delete message or press ENTR to confirm the deletion.

Repeat for any other checklist titles you would like deleted. When finished deleting checklists, tap or select Edit above the remaining checklists to turn off the checklist editing mode. In my experience, it appears that if you don't do complete this last step and turn off the Edit mode, the checklists will appear deleted but return upon a power cycle of the IFD.
